The most problematic thing I see with faction trees (beyond the simple
question "Is all this complexity warranted by the effects it will
produce?") is this:

Right now, if you persuade 1 unit, you get 1 unit. Under the faction tree
system, you can get many units if you persuade 1 unit. Why was the 1600 man
stack not attacked? It was easier to persuade them. I really don't think
that persuade should be usable to gut someone elses faction unless they put
all their eggs in 1 unit.
